So I've had digestive problems from a nervous system injury and It seems I was not absorbing 100% of vitamins from food that I ate. I took vitamin B injections which felt like they helped.
So I'm wondering whether I should be worried about my intestines not absorbing enough of the SN for it to be fatal.

That's a difficult question that, most likely, you won't get a response to because, well, I think you need a doctor to answer it, and no one here most likely knows the answer. If it were me in your shoes, though, I would be concerned, simply based on your own assertions that your intestines aren't properly absorbing vitamins, and I can only assume, wouldn't properly absorb anything. But, I'm not a MD nor a PHD. There's always injection of SN. Or, a different method entirely. Unable to comment about B12 (I assume) injections helping with absorption. Good luck on your journey.

From what I've been told the SN is absorbed in the stomach and not the intestines.

The stomach does not absorb anything. SN is absorbed in the small intestines.

To be on the safe side maybe take more as a counter measure? Or try figuring out how much less you absorb and add aaccording to that

yes, I did quite a few blood tests and it seems my nutrient levels are okay so absorption may not be so bad. Also, because of my injury I'm very sensitive to substances and medication in general so... there's that.
